Threads break into parts

In many mailing lists (including MailMate Users) some threads break into parts. For example the thread "NNTP support." (7 mails).
What is the reason? I should have received all mails of the threads. And is there a fix in the near future?

As far as I can see 1 email fails to be part of the thread. It contains only 1 header referencing other messages:
References: <3A271133-1E56-4790-9EDC-06E3B3472CA4@hinckley.com>But the referenced message does not appear to exist. I have no idea why. The message is generated by iPhone Mail.
This can only be fixed by MailMate having a more “relaxed” threading mode, but that is then also going to thread unrelated messages.
Maybe we should analyze more examples…

I have attached three threads. Curiously, in two of them the root mail is existing twice.
