Shortcut for 'Flagged/Unflagged', '(Un)Read' with unexpected behavior

Hi,
me again. I thought I mentioned that already, but I can't find it here.
Changing shortcuts via Keyboard system preferences works, as far as I can tell.
But there's a weird problem with 'Mark as Flagged/Unflagged',
perhaps others.
Edit: same with 'Mark as Read'. Not with 'Junk' or 'Mute'.
- Assign custom shortcut to 'Mark as Flagged or 'Mark as
Unflagged'
- Try it.
- Doesn't work.
- Shortcut without Shift (say Cmd-D) is substituted in MailMate -
not in Keyboard - by with Shift in Menu (Shift-Cmd-D)
- The resulting shortcut works, but
- It may not work if it is assigned to another menu entry.
Is the Shift policy on purpose?
Edit: may be the case: Cmd-Opt-D is okay.

To be honest, I have no idea why ⇧ is added to the shortcut (I am able to reproduce it). It also happened for me in Apple Mail (when assigning ⌘D to Forward), but in Mail it became ⌘D after restarting.
I often find that changing keyboard shortcuts is a bit unpredictable. I do not detect any changes to keyboard shortcuts and certainly do not add a ⇧ to such shortcuts.
I'll close this ticket since I believe the described behavior is out of my control.
