I am having a problem when a message received is addressed to one of my aliases and when I reply to the message the from address is changed to the address that was setup for that "source" (the email address in the IMAP Account Settings) instead of maintaing use of the alias.
I have also noticed a behavior where if a message is sent to one of the aliases and I click on the reply button the software doesn't recognize that it is an alias of my account, instead it responds with a "reply all" believing that there are multiple recipients and BCCs the alias.
Lastly I can't seem to find where i can make the From: visible. It seems that I can only change it when I use the Show Identities and then is doesn't save the changes I make. Is there a place where I can enter my aliases or can it be setup to revive them from Yahoo into the Identities? My life is a little schizophrenic and I wear many hats.

I think you can fix your problems by specifying your aliases explicitly in the “Email Address(es)” field of the accounts settings. Read more here. If you have the non-“App Store” version of MailMate then you can also update to the latest beta which also allows you to have different names for these aliases (if you need that).
But MailMate should be pretty good at analyzing the headers of incoming headers and automatically detect the use of an alias (and use it for the From header automatically) without it being explicitly defined. There is no real standard for how this should work, so it may not work correctly for Yahoo (their IMAP server software is also not very good). Could you provide an example of the incoming headers of one of your messages (⌥⌘U)? It is probably best if you send it by email in order to not have your addresses harvested by spammers (“Help ▸ Send Feedback” menu item).
