I'd like to second this request.
If it helps, here's my rationale: I started reading Gmail with Mailmate recently (since they are killing Inbox), but most of my Gmail messages are junky or low priority.
So I made myself a smart folder, "Non-Gmail Inbox", and use that to feed the counter display, so I'm only alerted for work emails and real personal emails.
But that smart mailbox icon is not visually salient, although it's almost always the folder that I would like to have open. So if I could color it differently, it would be easier for me to get to.

I've noted to keep this in mind when adding some planned GUI settings to alter the mailbox icon.
