Seems like installing MailMate has caused the stock Apple Messagesapp from working

Could you be more specific with regard to what happened? It's quite an extraordinary claim, but I'd naturally like to be able to reproduce it if it's not a coincidence that this happened at the same time.

For the record, MailMate does not alter anything related to the Messages app. MailMate can only be configured with IMAP accounts and these have nothing to do with the private protocols used by Apple for Messages.
