Flagged number shows different results

The number of flagged items differs in the app compared to the menu bar

Are you sure they are based on the same mailboxes?
I can check that if you send me the following files:
~/Library/Application Support/MailMate/Mailboxes.plist ~/Library/Preferences/com.freron.MailMate.plist
You can use “Help ▸ Send Feedback”.
You could also try locating the missing message and then use the “Source Mailbox” column in the messages outline to locate its mailbox.

Thanks I found the issue. Airmail had created its own inbox and there was one flagged item in there.
Sorry for the false alarm. First day with MailMate and I'm kicking myself for not finding it sooner.
