flagging and un-flagging messages

Click flag or un-flag and the flag momentarily changes, then reverts to former state.

I suspect this is somehow related to your IMAP server not accepting the flag change although this would be unusual. Try this:
- Hold down ⌥ when clicking “Check Now” in the Software Update preferences pane to get the latest test release.
- Open the Activity Viewer in MailMate (⌥⌘0).
- Try a flag change.
- Use “Help ▸ Send Server Logs” to send me the and I'll review them.
