Any chance on integrating support for MailTags?

Adding support for MailTags - is that something you have to do or they have to do?
Or is your Tag feature the same thing? If so, should I be able to see MailTag tags added in Apple mail if the tag is stored?

No, MailTags and MailMate tags are not compatible.
MailMate uses an IMAP feature known as flags/keywords. These are simple one-word values which can be assigned to each message. Some servers support it in full, some servers support a limited number of tags, and some servers do not support any custom tags at all (MS Exchange). MailMate allows a “display name” for each tag to get around the naming limitations of IMAP keywords.
MailTags alters the message by adding one or more headers and then re-uploads the message to the server (deleting the old copy). IMAP is not designed for this and I would consider it a hack with some disadvantages, but they do get the advantage that it should work with any IMAP server.
Since MailTags adds headers to the messages then MailMate can also see these headers and conditions could match on them, but I haven't done anything special to support this. MailMate cannot (and probably never will) add headers to messages. This goes for both MailTags headers and any other headers.
So, to give you a straight honest answer: No, there is no chance that I'll integrate support for MailTags.
