There's probably a simple setting somewhere, but I can't find it.
Since the last update my replies are appearing under the originating message rather than above. I can't find anything in the manual or in the menus that addresses this - where is it?
And two for one - I am no longer able to avoid threaded messages in the inbox. I've learned to live with the "correspondence" view to minimize the impact, but would like to just turn of threading. Same problem - can't find where to do it.

Go to the Signatures preferences pane and make sure the preference is correct. Then click “Reset Usage History” to make sure MailMate has not learned the wrong thing for specific recipients.

This is likely to be partly cause by a bug in the system to save mailbox related states. As a stop-gap solution you can enable the following (paste the line in a Terminal window):
defaults write com.freron.MailMate MmForcedThreadingType -string "flatThreading"
