I have a common objective: to find a message based on some search criteria, and then to reveal all other messages in its thread. I used to be able to do this by:

• using searchAllMessages;
• selecting the appropriate message;
• using showThread, which returns the subset of the thread meeting the search criteria;
• Right clicking on the 'Custom Search' item in the header, and removing it or alt-clicking it.

Unfortunately, behaviour seems to have recently changed, unhelpfully. Now, attempting to remove the 'Custom Search' item seems to instead remove the view of the thread: I am plunged back into the search results, losing the context of the thread.

I'm using Mailmate version r5310 and macOS Sierra 10.12.1 (16B2555). I'm not entirely sure when the change occurred; it may have been as a result of the upgrade to Sierra or a relatively recent Mailmate version: apologies for not being able to be more precise!
