Also setting the counter to ALL does not show anything for this folder...

Other folders show their UNREAD counter properly

except the Mailmate folder...why is this?
Why is the Mailmate folder being displayed in bold? -

That does look strange. Try enabling the “Source Mailbox” column in the messages outline to see if the problem is that MailMate cannot count or that MailMate is displaying a message in the mailbox which is no longer there.
A folder with a bold font is currently connected to the IMAP server using IDLE, that is, new messages should be reported immediately (like for the INBOX). This is controlled using the “Connected” synchronization schedule. Most often this is only used for the INBOX.
Note: You can use “View ▸ Distortion Mode” for (mostly) anonymizing screenshots.

This is what I see from with Source Mailbox on:

The messages are being moved into this particular folder from the INBOX using a rule.

In addition:
a connected mailbox is not necessarily displayed in bold:

I just installed MailMate for the first time and still have a pretty vanilla config (two accounts imported from Mail.app). I am seeing the same issue:
http://7bits.nl/tmp/fileshuttle/Screen%20Shot%202015-04-29%20at%209...
Both the '7elit' and 'enim' boxes have a bunch of unread emails (adding up to the 371 listed on 'Inbox' I presume). However, no number is showing, and I have not been able to correct this by changing settings.
Version 1.9.1 (5084)

When I reported this yesterday to another MailMate user he suggested a restart. That did not fix it. Just now I did another restart - now I have unread counters!

The issue disappear after some time for this one particular folder..I can not tell when caused the problem to disappear.
