New mail marked read when it should be unread

A couple of weeks ago, most (but not all) new mail started arriving marked "read," so I have no easy way to find the unread messages.
What might have caused this? Where should I look for a solution?
I'm on Mac OS X 10.8.5, running Mailmate Version 1.7.2 (3905).

Do you have any secondary devices or email clients using the same account?
Have you setup any rules in MailMate?
The only way MailMate auto-reads messages is if you display them and this behavior depends on a setting in the Viewer preferences pane.
I can analyze whether or not MailMate is to blame if you open the Activity Viewer (⌥⌘0) and select the connection to the INBOX mailbox of the account. When a new message arrives you'll be able to see a log in the lower part of the window. Try sending a message to yourself and if it is marked read without being displayed by MailMate then copy/paste the log to this ticket (or send it to me using Help ▸ Send Feedback).
