Why Does "Move to Junk' not also "Mark as Junk"?

Since I've been using MailMate, I've always used the handy "Move selected messages to junk mailbox" button on the main window to flag messages as spam, assuming [logically I think!] that the very fact of moving a message to the Junk mailbox would tell MailMate to regard it as spam.
However, I've recently noticed that this doesn't always happen. I select some messages, hit the "Move selected messages to junk mailbox" button and they go into my Junk mailbox. However if I later select one of the messages while it's in the Junk folder, quite often it will have an orange header saying "This message is in a junk folder, but it is not explicitly marked as Junk".
Why does this happen? Shouldn't the very act of moving a message to the Junk folder also cause MailMate to mark it s Junk? I can't envision any circumstance where you WOULDN'T want this to happen.
