Body text lost during archiving

I tried to archive all the items from my inbox to the archive folder. I selected all items and pressed the archive button. After some time when the process finished I noticed that most of my emails in the archive folder had only the header info, not the body!. I search even my disk for the mail texts but are not there.
Please Advice

Are you sure these messages had the body in the Inbox folder. This is not something which should/could change as a side-effect of moving a message.
When did you add this account? Are you sure it was fully synchronized (no spinners)?

Yes they did. Most of my last 2 years emails are gone. Also I checked through the web email client the mail server at ZOHO (our email provider) and I see the same, messages only with headings and no body. I am sure that the email is fully synchronised.

The bodies of messages are also lost on your server? This certainly makes it a very serious issue.
First, do you have a local backup of your machine? If you do then you should look back to see if you can restore the following folder from before this happened:
~/Library/Application Support/MailMate/Messages/
Don't restore it to the MailMate folder, but somewhere else such that we know you have a safe copy of your emails. If the problem is isolated to the INBOX->Archive move then you might just need this folder:
~/Library/Application Support/MailMate/Messages/<account>/INBOX.mailbox/Messages/
This'll only work under the assumption that MailMate was fully synchronized in the past with full message bodies. But to be honest, I don't currently see how that could be true. If MailMate is somehow involved in this problem then it's more likely that it was never fully synchronized, that is, the messages were also missing their bodies in the Inbox (in MailMate).
Let me be clear: I have never had reports about anything similar to this, but I take data loss issues VERY seriously and would like to figure out exactly what happened to make sure that any possible issues with MailMate are fixed.
I need as many details as possible. If I understand you correctly then you had a number of emails in the INBOX and you then moved them to the Archive mailbox. After this move, the messages were headers-only.
