Missing Threads

I just started using MailMate (free trial) and I'm missing threads. They were there when I started, but I'm no longer seeing them.
The Organize by Thread option is checked and I'm running MailMate Version 1.9.2 (5120) hooked up to Gmail. I have roughly 60k messages in my account and a couple of labels mapped to tags.

Maybe I don't know how threads work as sometimes messages are grouped together, other times they're not. It's not consistent and feels broken most of the time.

I agree, I'm still a bit lost on how thread works. It is not threading as I'm used to. Gmail threads differently.
Attached image show various messages which are not threaded in MailMate, but are in gmail.Guidance is appreciated.

Sorry about the late reply!
MailMate currently only supports strict threading. This means that MailMate displays any parent-child relationships and nothing else. If there is a missing link then the thread is broken into two parts. Threads can also become quite deep (note that holding down ⌥ expands an entire thread).
Gmail (and others) have what could be named group threading. They group all messages which belong to the same thread. Some times they even display messages in this group which are located in other mailboxes (conversation view).
I don't oppose group threading, but it has simply not been implemented in MailMate yet. It's on my list, but I have no time frame.
There is a number of other tickets on this subject, but I'll keep this open too and update if anything changes.

Any movement on less strict threading? Even something as simple as "if it's in References or In-Reply-To, it's in the thread" (i.e., missing messages are OK) would make me very happy.

@Pete: Sorry, not much progress on this recently. It's still on my list of major issues to improve/fix.
